Here is a small trick I found by chance:
If you are flying over through several flight points and want to cancel the
route you have to log out. When you log back in you will fly to the next flight
point on your route.
Example:
Flying from Arathi to Booty Bay. You fly: Arathi - Ironforge - Stormwind - Booty
Bay
If you log out between Arathi and Ironforge, when you log back in the system
does not remember your whole path and drops you off in Ironforge.
